camtasia might do this, but im not 100% sure, worth a try tho.

Even if it's a bit "rough" solution, hypercam (http://www.hyperionics.com/) let's you define a portion of the screen (you select it with a selection box) and then it records in a video format (don't remember the options here) everything inside the selection.
