This is a problem I've had before myself. You could try downloading it again and hope it works.
But, you could also try this:
1) Insert CD1, install CoD to: "C:\Program Files\Call of Duty" (This is important!!). Next when it asks for CD2, exit setup and DON'T, I repeat, do NOT rollback, leave it as it is. Next insert CD2. Open the cd, go to: "Setup\Data\main" and "copy "pak1.pk3", "pak2.pk3", "pak3.pk3" and "pak4.pk3" to "C:\Program Files\Call of Duty\Main". The game is now installed and should be working fine, test this, as you may have done something wrong and could waste a lot of time continueing and not knowing where the problem is.

2) The reason CoDUO can't find a valid CoD installation is because there are no registry entries, which are not added because you didn't complete the installation. Lucky for you (Wink) I took the time and effort to retrieve these keys, get them from here. Download this file, double click it, when it asks you to add the keys to your registry say yes. Now try installing CoDUO again. It should be fine.

I'm not 100% this will work as I haven't tested it yet myself. Let me know if it worked for you.

Could be a command.com error like i had
do u receive an error msg wne installing/running any app or game that says something about cant run in 16-bit msdos mode cause disk isnt compatible (or something along those lines)?
If it does, pm and i'll hook u up with fix, took me like 3 hours to find the fuckin fix...unless u have windows cd, then u can reinstall from there and everything should work fine
