So I posted in the Handheld section, but im posting here cause im hoping for more views so I can solve this damn thing tonight 
My friend has a 3GS 3.1.2 wich I jailbroke with blackra1n a few months ago, my first and only jailbreak ever. Now, two days ago, his battery ran out and the phone died.
Now, after some quick reading, I found out that I need to run blackra1n and jailbreak it every time it reboots. Problem is this, i boot the phone, puit it in "iTunes/USB-icon" mode, Blackra1n finds it, and jailbreaks it. GeoHots image shows up on the phone, Blackra1n says that the jailbreak is done, it says "waiting for reboot", and the popup says "if tethered, run it again". So I run blackra1n again, press Make it ra1n, then it just says "waiting for device", while the GeoHot screen on the phone stays frozen until i restart the phone. If i restart the phone with home + powerbutton, it stops at the Apple logo..
Any help, please?

I think u need to restore that iphone using itunes,
from there on u can jailbrake it again.
but note battery dead = re-jailbrake.
I had the same thing with my touch, also 3.1.2.
Found out that this tethered shit aint worth it,
when ur battery dies u have to do this process all the time.

its not battery... its restarting the iphone
3gs has a different boot system so it resets the loader everytime you restart your device...
best bet... keep it charged all the time

well true lol but if you keep it charged you wont have a need to restart it.
but as long as you don't update to 3.13 you're safe. try pwnage tool. there are a lot of other apps too. modmyi has a lot of helpful info on jailbreaking. dos and don't.

Thanks for trying to help, I've made some progress though!
This 3GS has the old iBoot, meaning it was made sometime during the first half of 2009 - it doesn't need tethered jailbreak.
BUT! The jailbreak isn't the problem here, atleast I don't think so. I've tried to jailbreak the phone with Redsn0w aswell, works perfectly fine, until the phone has to actually start/boot, it freezes at the Apple logo. Now, I COULD restore it with iTunes, problem is, a few days ago, Apple stopped signing the 3.1.2 FW completely, wich means the only FW you can restore your iPhone to is 3.1.3, wich is seemingly alot harder to hack than 3.1.2. The phone is locked to a carrier that he doesn't use/don't want to use. So restoring to 3.1.3 is as of now not an option.
But after I spent over 4 hours last weekend trying to figure what the fuck is wrong with this damn thing, I'm now betting it's some app that's set to load at boot, but makes the phone freeze. So what I need to do, is to access the Springboard-file, remove everything from the startup process that's not necessary, and see if it helps. PROBLEM IS, I can't fucking get my PC to find the fucking thing, except in iTunes.
iTunes finds the phone, says it's in restore mode, and needs to be restored. Redsn0w and Blackra1n also finds the phone, obviously, but that doesn't help me. I need access it with a file manager. I've tried so many apps now, iPhoneBrowser, iPhone Explorer, i-FunBox, DiskAid, Tunneling Suite (uses WinSCP IIRC) - nothing can find the damn phone! It just says that the phone isn't connected, yet iTunes finds it... I've also tried to uninstall iTunes 9, since I read that Apple rewrote some API/DLL so that the current versions of iPhone file managers wouldn't work. So I removed everything iTunes and installed 8.2. Didn't help.
So now I'm stuck, i need to access the damn phone, but it just won't work. Also, does battery have anything to do with this? Im thinking no, but who knows 'Cause it has been very low on battery since I started, it charges for about a minute or two, then when it has enough power, it treis to boot = stops charging. Im gonna try the file access-thing again as soon as my friend decides he has enough time to bring his goddamn socket charger

Are you using an iPhone dock? Or an non-official Apple cable?
I had similar problems when using a 3rd party dock / cable...
