Which one is your boot drive? Perhaps the boot sector is in the other drive, so it must have that one also. Could be some other system files. In case of the former, you can probably fix it, but lets see if that is the problem first.

C: and D: are my boot drives. The only system file I got on F: is a 4gig pagefile.sys

That could be it, try moving it around and see if it helps. Also, a drive with Windows does not mean boot drive, usually the active drive is the boot drive with the boot loader - you should check in your BIOS, what the HDD priority is.

Ok, I disabled virtual memory on F: and did a reboot, its still a System drive!
Also checked the BIOS load order and everything is fine (order is: System HDD then DVD drive then storage HDD). This makes no sense.

Please go to disk management (Start -> Run -> compmgmt.msc -> Disk Management) and see what it says on the F drive.

Indeed, as you can see, none of the system types are assigned to the F: partition. It is very strange. Perhaps some program which is installed in F:\ ?

All programs are installed on C:, only thing installed on F: are a couple of pc games.
Guess I'll have to backup 620gigs everytime then.
Only alternative I could think of now is some 3rd party app for backing up a Windows installation, does something like that exist?

There are imaging tools, yes, which are just like Windows Backup, only powerful.  But the good thing about WB is it is supported right in the Windows setup DVD.
But you could try this: Disconnect the F:\ drive ("Disk 1") or disable it in the BIOS, and try your backup.

Do you have system protection enabled on F? That would cause it.
Right click Computer -> Properties -> System protection to check

Also, if you have any services that are running from drive F, that would also cause it.

Thanks, but there are no services running on F: and sys protection was only enabled for C:
Disabling the drive would surely work but this is too much effort for such a menial task.
Aww, forget it I'm just gonna backup the whole drive everytime, it's only once a month anyways.

You can just disable it via device manager. Takes ten seconds.
