I was wondering which application would be good to convert mkv files over to m2ts or another file format that supports 5.1 (or greater) channels. I was thinking of going MP4, but I'm not sure if that format supports greater than stereo.

Ultimately, I'd like to be able to stream the files over to my PS3 via a NAS I already have setup. The NAS is rather basic and doesn't offer any re-encoding of the video files so I need to be able to support the file types that the PS3 supports.

Before you say just use a media server via my computer, I'd just like an alternative to having to have a computer online while doing this as I like to be able to kickback away from my computer and not worry about having to shut it down when I'm done.

I used to use tsmuxer and eac3to to convert them and it was super fast, but some of the newer mkv files have a newer DTS stream and I'm unable to convert it over to the Dolby Digital format. Any help with this would be appreciated. Thanks!

MP4, officially, only supports 5.1 in AAC format.

The container you seek is indeed M2TS. Use tsMuxer to mux your MKV with H264 and AC3/DTS content to M2TS without any transcoding.
Can't think of why DTS would be troublesome to decode. Usually only the DTS core is provided in releases, which is the same old DTS at higher bitrate - no trouble for decoders.

Thanks for your help with this via PM iNatan. I actually had ordered a new NAS with media server support but wasn't fully aware of its capabilities on how it would handle files but after setting it up last night, it does the transcoding for me with MKV files so I'm good to go.
