I think his intention was to say "desmond's story arc is gone". That was a statement Ubisoft said before the launch of the game.  Spoiler: | Obviously he isn't gone. I would say only his body is gone, but not his soul/conscience IMHO |

finished the sp and i think it is the best AC so far.
was very nice and intresting and i loved the graphics alot and despite the bugs and gliches,it was great.
can't wait to take down t-rex;)

Yep, though it seems some missions only appear during certain seasons and certain chapters / years so you might have to replay the missions to get everything.
(All different homestead upgrades, various assassin companions and such.)
(Most of the larger missions are available whenever you want though.)

Besides, you can switch seasons after you finish the game, so I think you can complete every side mission either way.
