IMO Broken Sword 1+2 best stories overall. Other greats: Max Payne 1+2, Silent Hill 2+4, Fahrenheit, ICO (Simple is Good), FF 7+8,The Darkness and any Lucas Arts P+C Adventure. Also even though i've only completed part of Disc 2 so far Lost Odyssey has been incredible.

dunno about the story but the gameplay of Broken Sword 1+2 is great..nice puzzles.
and Fahrenheit was great with intresting story.

Star Wars: Knights of the Old Republic had a decent story.
Also Max Payne 2: The Fall of Max Payne had good story telling... Story itself wasn't that good, but the way it was told was masterpiece

Vampires the masquerade: Bloodlines, Mass Effect, Lost Odyssey (FFS how could no one mention it), Max Payne 2 and KOTOR
I'm not counting the old school Lucas arts games because they are pretty much interactive stories and not games.

Just like Deus Ex, the depth of the story depends heavily on how inquisitive you are and how immersed you allow yourself to be. This is the best method of storytelling in games in my opinion, where you have to actually seek the information out to a degree rather then getting it forced upon you.

I can only nominate games that i have played (i havn't played Deus Ex for instance) but here are the storylines i've enjoyed the most.
Wing Commander III & IV
Command & Conquer (the first one, it was amazing when it was new)
StarCraft
Breath of Fire series (i have only played 1->4)
Final Fantasy IV (the best in the series for me, it was the first FF i played) (aka FF2 on the SNES)
Reunion
Kotor was also intresting (the first one)

I cant believe none of you mentioned StarControl 2 (DEFIENTLY NOT 3) StarControl 2 still has the best story, plot and background ever written to a game.

Even the best story can't hide the fact that StarControl 2 had the most boring and repetitive gameplay ever , part 3 was not that boring like part 2 , but the awful map screen and the never ending fuel problems made this game crap (they forced you to colonize every star system , with a refuel colony) . StarControl 3 story was great but this Space Gas Station crap made this game awful , and to add that some didn't liked the animatronic puppets that where used to show the aliens.

I think i've played a StarControl Game (probable the second one) but i don't remember the storyline. I should look into it.

I think some games tell stories that could not have possibly been presented on the big screen. It also gives you some insight on how things might have been different, and thus sort of expand the story itself.

Oh yeah i just remembered another game where i really liked the Storyline, The Dig.

I wouldn't say portal really had a story, although of course by definition you could argue that it has. In my opinion it was more of a scenario with a history behind it.
From the players perspective there isn't really any narrative or plot to speak of, just static exposition through the environment. It works for the type of game it is, but it certainly isn't a 'best story' candidate.
