What do you mean locked? those aren't in the game at all as several levels were removed while a few were heavily altered and there's three or so entirely new levels.
(Swamp, Red Forest, Limansk.)
To get to the NPP you'll need to follow the story, also note that there's a restriction towards the end preventing you from going back once you've pass beyond a certain point.

If you join a faction can you also leave them? I'd like to join the STALKER faction but later I'd rather be Duty.

It seems you can join both but only on one side of each conflict.
Explanation.
Spoiler: |

Freedom or Duty

The night is my favourite time to play. Just get a silenced pistol, upgrade it to the max, sneak around and just pop bullets into peoples heads. Sweet. I managed to clear the army base at the beginning of the game with a pistol alone. Sometimes they spot you but just duck behind cover and they'll quit.

i just finished the game. while it was fun to play, you really need the 'movement speed' mod to up the walk speed. it crashes every now and then but not enough to make it unplayable (be sure to save often). i really like the graphic and special effects especially on DX10.
the ending is no good. for a game that takes 10+ hours to beat, you get a minute or so long ending and that's it.
i will probably replay it again just to see what all i missed the first play through. overall, it's not a bad game.

Well looks like I won't be playing until my stupid bug is fixed. The blowouts happening when I go into a zone that my main quest isnt in. IE if my quest is in Garbage and I go into Cordon I get an instant blowout, every time. It makes the game pretty much unplayable. Anyone had this problem and know a work around?

So far the game is good, but it does have some annoyances. Why do I lose health? Some times the health just drops, but I'm not bleeding (I even tested by using all my bandages, but didn't do anything), I'm not radiated or on fire either or whatever... health just drops without telling me why

Haven't tried Crysis Wars, but if it's anything like MP in Crysis, then it's boring as hell. After playing MP in Crysis a few times I went back to MP in Stalker. Yes, MP in Stalker is not exactly amazing, but it was far better than MP in Crysis

It's the radiation. All you need to do is to get the green radiation icon for just a second and your health will drop until you're dead if you don't take an anti-radiation pill.
I too find it hugely annoying. Where's my geiger counter? (no, not the detector, that is used for artifacts)
So I cheated a bit and turned off radiation damage

There is a autosave but it's time based and only triggers after a hour or so (Unsure, haven't checked those scripts.) and it's also scripted each time you change levels.

Crashes are difficult to solve as there could be a variety of things causing them.
Did you try checking the BugTrap error log?
(Press CTRL-V after it crashes in notepad to paste the actual error code or click the "information" button in BugTrap.)
Can't think of much without knowing more about the error.
(Some users reported that you need to run the shortcut to the game and not the game directly due to a issue with the FSGame.ltx file.)
Try making a shortcut to XREngine.exe and have the following fields set up like this:
Target - "C:\Games\ClearSky\Bin\xrEngine.exe -noprefetch -smap4096 -sjitter -mblur -glo -sunfilte -silent_error_mode"
(It should point to the game exe plus any launch parameters you're using.)
Start in - "C:\Games\ClearSky\"
(It should point to the directory where FSGame.ltx is located and not the /Bin/ folder.)
